I had the same problem with a couple of my creatures, and your procedure helped me come up with a solution:
1) Close Spore CC
2) Find your "My Spore Creations" folder (in My Documents) and open it, locating your "Creatures" folder.
3) Copy the "Creatures" folder to your desktop.
4) Go into the original Creatures folder and clear out all files.
5) Start new session of Spore CC.
6) At main menu, select "Create a Creature." Wait for editor to come up.
7) Open up the desktop version of your creature folder and select one of your "missing" creatures and drag it into the editor screen. The creature should come up at this point.
8) Make a small change to your creature and then change it "back" (do not use CTRL-Z).
9) Save your creature and exit back to your Sporepedia. The creature should now be listed there.
10) Repeat steps 6-9 for each creature you made that you need back in your list.
This should help for all "missing" creatures. You should be able to just move your non-missing ones back into the original Creatures folder without any further problems.
For uploaded creatures that came up "missing," there may be issues with multiple versions showing up on the Sporepedia. This may need to be taken up with EA to remove the old duplicates.
